HH is gone, but I will try to replicate it:

Chips: (approx)
button - 3000
Hero (SB) - 6500
BB - 3000

blinds 100/200

Hole Cards - [As Qs]
Button raises to 400, Hero calls 400, BB raises all-in to 3000, Button calls all-in......Hero?

I might have called if the button folded, but since both shoved I figured at least one had me beat. It's 3-handed so their ranges are pretty wide, but I just didn't feel like I would have the best hand overcalling 2 all-ins with AQs. Also, I was almost guaranteed that one of them would get knocked out on the hand anyway, so why not just let them battle it out and get heads up with a small chip lead?

What would you have done?

Same. I'm content to watch one of those guys bust in 3rd, which, barring a split pot, is what's going to happen.

I'd shove over the initial 400 raise the first time.

As played, you can fold.

Yeah, folding is probably right... no reason to triple somebody up...

If chips stacks were different I might call, but as you got a 2:1 lead its not like its going to make HU an issue, so easy fold I'd say and hope they don't have the same hand and ones on the way out.

Turns out they both had AJ and I would have won the tournament right there with a call, but I think that folding there is usually going to be the best play.

Yeah that is tough. I think I am with DCDoorKnob on the shove after the first raise not just call. But as played I am more worried about the button calling all in as opposed to the BB shoving. And if the button had folded I think I would have called.

Probably, but maybe not... FT's RNG is dependant on player action, so if you had called, the board may have come out differently. It doesn't matter what would have happened anyway becuase folding was most likely the correct play anyway.
